@article{fdi:010087490, title = {{A}n improved assembly of the pearl millet reference genome using {O}xford {N}anopore long reads and optical mapping}, author = {{S}alson, {M}. and {O}rjuela, {J}. and {M}ariac, {C}{\'e}dric and {Z}ekraoui, {L}eila and {C}ouderc, {M}arie and {A}rribat, {S}. and {R}odde, {N}. and {F}aye, {A}. and {K}ane, {N}. {A}. and {D}ubreuil {T}ranchant, {C}hristine and {V}igouroux, {Y}ves and {B}erthouly, {C}{\'e}cile}, editor = {}, language = {{ENG}}, abstract = {{P}earl millet ({P}ennisetum glaucum ({L}.)) {R}. {B}r. syn. {C}enchrus americanus ({L}.) {M}orrone) is an important crop in {S}outh {A}sia and sub-{S}aharan {A}frica which contributes to ensuring food security. {I}ts genome has an estimated size of 1.76 {G}b and displays a high level of repetitiveness above 80%. {A} first assembly was previously obtained for the {T}ift 23{D}2{B}1-{P}1-{P}5 cultivar genotype using short-read sequencing technologies. {T}his assembly is, however, incomplete and fragmented with around 200 {M}b unplaced on chromosomes. {W}e report here an improved quality assembly of the pearl millet {T}ift 23{D}2{B}1-{P}1-{P}5 cultivar genotype obtained with an approach combining {O}xford {N}anopore long reads and {B}ionano {G}enomics optical maps. {T}his strategy allowed us to add around 200 {M}b at the chromosome-level assembly. {M}oreover, we strongly improved continuity in the order of the contigs and scaffolds within the chromosomes, particularly in the centromeric regions. {N}otably, we added more than 100 {M}b around the centromeric region on chromosome 7. {T}his new assembly also displayed a higher gene completeness with a complete {BUSCO} score of 98.4% using the {P}oales database. {T}his more complete and higher quality assembly of the {T}ift 23{D}2{B}1-{P}1-{P}5 genotype now available to the community will help in the development of research on the role of structural variants and more broadly in genomics studies and the breeding of pearl millet.}, keywords = {pearl millet ; assembly ; {O}xford {N}anopore long reads ; optical mapping}, booktitle = {}, journal = {{G}3 : {G}enes {G}enomes {G}enetics}, volume = {13}, numero = {5}, pages = {jkad051 [7 ]}, ISSN = {2160-1836}, year = {2023}, DOI = {10.1093/g3journal/jkad051}, URL = {https://www.documentation.ird.fr/hor/fdi:010087490}, }
