@article{fdi:010065487, title = {{G}enomics and transcriptomics of {X}anthomonas campestris species challenge the concept of core type {III} effectome}, author = {{R}oux, {B}. and {B}olot, {S}. and {G}uy, {E}. and {D}enanc{\'e}, {N}. and {L}autier, {M}. and {J}ardinaud, {M}. {F}. and {F}ischer-{L}e {S}aux, {M}. and {P}ortier, {P}. and {J}acques, {M}. {A}. and {G}agnevin, {L}. and {P}ruvost, {O}. and {L}auber, {E}. and {A}rlat, {M}. and {C}arr{\`e}re, {S}. and {K}oebnik, {R}alf and {N}o{\¨e}l, {L}. {D}.}, editor = {}, language = {{ENG}}, abstract = {{B}ackground: {T}he bacterial species {X}anthomonas campestris infects a wide range of {B}rassicaceae. {S}pecific pathovars of this species cause black rot (pv. campestris), bacterial blight of stock (pv. incanae) or bacterial leaf spot (pv. raphani). {R}esults: {I}n this study, we extended the genomic coverage of the species by sequencing and annotating the genomes of strains from pathovar incanae ({CFBP} 1606{R} and {CFBP} 2527{R}), pathovar raphani ({CFBP} 5828{R}) and a pathovar formerly named barbareae ({CFBP} 5825{R}). {W}hile comparative analyses identified a large core {ORF}eome at the species level, the core type {III} effectome was limited to only three putative type {III} effectors ({X}op{P}, {X}op{F}1 and {X}op{AL}1). {I}n {X}anthomonas, these effector proteins are injected inside the plant cells by the type {III} secretion system and contribute collectively to virulence. {A} deep and strand-specific {RNA} sequencing strategy was adopted in order to experimentally refine genome annotation for strain {CFBP} 5828{R}. {T}his approach also allowed the experimental definition of novel {ORF}s and non-coding {RNA} transcripts. {U}sing a constitutively active allele of hrp{G}, a master regulator of the type {III} secretion system, a {H}rp{G}-dependent regulon of 141 genes co-regulated with the type {III} secretion system was identified. {I}mportantly, all these genes but seven are positively regulated by {H}rp{G} and 56 of those encode components of the {H}rp type {III} secretion system and putative effector proteins. {C}onclusions: {T}his dataset is an important resource to mine for novel type {III} effector proteins as well as for bacterial genes which could contribute to pathogenicity of {X}. campestris.}, keywords = {{X}anthomonas campestris ; {T}ype {III} secretion ; {E}ffector ; {X}anthomonas outer protein ; {RNA} sequencing ; {T}ranscriptome}, booktitle = {}, journal = {{BMC} {G}enomics}, volume = {16}, numero = {}, pages = {975 [19 ]}, ISSN = {1471-2164}, year = {2015}, DOI = {10.1186/s12864-015-2190-0}, URL = {https://www.documentation.ird.fr/hor/fdi:010065487}, }
