@article{fdi:010053574, title = {{A} set of 100 chloroplast {DNA} primer pairs to study population genetics and phylogeny in monocotyledons}, author = {{S}carcelli, {N}ora and {B}arnaud, {A}deline and {E}iserhardt, {W}. and {T}reier, {U}. {A}. and {S}eveno, {M}arie and {A}nfray d', {A}m{\'e}lie and {V}igouroux, {Y}ves and {P}intaud, {J}ean-{C}hristophe}, editor = {}, language = {{ENG}}, abstract = {{C}hloroplast {DNA} sequences are of great interest for population genetics and phylogenetic studies. {H}owever, only a small set of markers are commonly used. {M}ost of them have been designed for amplification in a large range of {A}ngiosperms and are located in the {L}arge {S}ingle {C}opy ({LSC}). {H}ere we developed a new set of 100 primer pairs optimized for amplification in {M}onocotyledons. {P}rimer pairs amplify coding (exon) and non-coding regions (intron and intergenic spacer). {T}hey span the different chloroplast regions: 72 are located in the {LSC}, 13 in the {S}mall {S}ingle {C}opy ({SSC}) and 15 in the {I}nverted {R}epeat region ({IR}). {A}mplification and sequencing were tested in 13 species of {M}onocotyledons: {D}ioscorea abyssinica, {D}. praehensilis, {D}. rotundata, {D}. dumetorum, {D}. bulbifera, {T}richopus sempervirens ({D}ioscoreaceae), {P}hoenix canariensis, {P}. dactylifera, {A}strocaryum scopatum, {A}. murumuru, {C}eroxylon echinulatum ({A}recaceae), {D}igitaria excilis and {P}ennisetum glaucum ({P}oaceae). {T}he diversity found in {D}ioscorea, {D}igitaria and {P}ennisetum mainly corresponded to {S}ingle {N}ucleotide {P}olymorphism ({SNP}) while the diversity found in {A}recaceae also comprises {V}ariable {N}umber {T}andem {R}epeat ({VNTR}). {W}e observed that the most variable loci (rps15-ycf1, rpl32-ccs{A}, ndh{F}-rpl32, ndh{G}-ndh{I} and ccs{A}) are located in the {SSC}. {T}hrough the analysis of the genetic structure of a wild-cultivated species complex in {D}ioscorea, we demonstrated that this new set of primers is of great interest for population genetics and we anticipate that it will also be useful for phylogeny and bar-coding studies.}, keywords = {}, booktitle = {}, journal = {{P}los {O}ne}, volume = {6}, numero = {5}, pages = {e19954}, ISSN = {1932-6203}, year = {2011}, DOI = {10.1371/journal.pone.0019954}, URL = {https://www.documentation.ird.fr/hor/fdi:010053574}, }
