@article{fdi:010063146, title = {{D}evelopment of a {SNP} genotyping panel for detecting polymorphisms in {O}ryza glaberrima/{O}. sativa interspecific crosses}, author = {{P}ariasca-{T}anaka, {J}. and {L}orieux, {M}athias and {H}e, {C}. and {M}c{C}ouch, {S}. and {T}homson, {M}. {J}. and {W}issuwa, {M}.}, editor = {}, language = {{ENG}}, abstract = {{O}ryza glaberrima accessions harbor genes for tolerance to abiotic stresses such as mineral deficiency in problem soils. {T}his genetic potential could be exploited in interspecific crosses with {O}ryza sativa, as in the case of the '{N}ew {R}ice for {A}frica' ({NERICA}) varieties; however, to attain this goal it would be desirable to develop a high-throughput marker system to specifically detect {O}. glaberrima introgressions in an {O}. sativa background. {T}herefore, a single nucleotide polymorphism ({SNP}) genotyping analysis of an {O}. glaberrima accession ({CG}14) with two {O}. sativa lines ({WAB}56-104 and {WAB}181-18) was performed on a genome-wide basis. {C}omparison of {CG}14 and the {WAB} lines resulted in a set of 9,523 polymorphic {SNP}s which would be suitable to detect {O}. glaberrima introgressions in upland {NERICA}s. {I}n addition, a set of 1,540 polymorphic {SNP}s between {O}. glaberrima versus {O}. sativa was identified. {A} subset of {SNP}s which were evenly distributed in the genome was then used to design a flexible and cost-effective {SNP} genotyping panel using the {C}ompetitive {A}llele-{S}pecific {PCR} technology ({KASP}). {T}his {SNP} genotyping panel consists of 2,015 {SNP}s successfully converted into {KASP} markers, providing 745 polymorphic {SNP}s for the parents {O}. glaberrima {CG}14/{O}. sativa {WAB}56-104 (upland {NERICA}), and 752 for {O}. glaberrima {TOG}5681/{O}. sativa {IR}64 (lowland {NERICA}). {KASP} markers were successfully validated by mapping {O}. glaberrima introgressions in {NERICA}-derived breeding lines. {T}his new {SNP} genotyping panel will be useful in modern breeding applications such as {QTL} mapping and/or marker-assisted selection.}, keywords = {{O}. glaberrima ; {SNP} ; {C}ompetitive {A}llele-{S}pecific {PCR} markers ; {G}enotyping ; panel ; {NERICA}}, booktitle = {}, journal = {{E}uphytica}, volume = {201}, numero = {1}, pages = {67--78}, ISSN = {0014-2336}, year = {2015}, DOI = {10.1007/s10681-014-1183-4}, URL = {https://www.documentation.ird.fr/hor/fdi:010063146}, }
