@article{fdi:010060786, title = {{P}erformance of the {V}iro{S}eq {HIV}-1 genotyping system v2.0 on {HIV}-1 strains circulating in {S}enegal}, author = {{T}hiam, {M}. and {D}iop-{N}diaye, {H}. and {K}ebe, {K}. and {V}idal, {N}icole and {D}iakhate-{L}o, {R}. and {D}iouara, {A}. {M}. and {L}eye, {N}. and {N}diaye, {O}. and {S}ow, {A}. and {N}gom-{G}ueye, {N}. {F}. and {M}boup, {S}. and {T}oure-{K}ane, {C}.}, editor = {}, language = {{ENG}}, abstract = {{T}he objective of this study was to investigate the performance of the {V}iro{S}eq {HIV}-1 {G}enotyping {S}ystem v2.0 on {HIV}-1 non-{B} strains identified in {S}enegalese patients. {T}he study involved 150 patients, and genotyping was performed using the {V}iro{S}eq {HIV}-1 {G}enotyping {S}ystem v2.0 or an in-house method developed by the {F}rench {N}ational {A}gency on {AIDS} {R}esearch {AC}11 when the {V}iro{S}eq {HIV}-1 {G}enotyping {S}ystem v2.0 failed. {T}he sequences were edited to assess the performance of sequencing primers at their presumed binding regions. {T}he {P}olymorphism was studied in the regions between the sequences of {S}enegalese patients and the subtype {B} strains used as references. {T}he phylogenetic analysis showed a predominance of {CRFO}2_{AG} (88/150; 58.7%) and the circulation of 11 subtypes/{CRF}s, 16 unique recombinant forms ({URF}s) and one unclassified sample. {T}he amplification and sequencing rates were 98% (147/150) and 96.6% (142/147), respectively. {T}his study showed that only primer {B} exhibited 100% success, while the failure rate ranged from 1.4% to 71.4% for the other primers ({D}: 71.4%, {A} and {H}: 12.2%, {F}: 7.5%, {G}: 5.5% and {C}: 1.4%). {T}hese findings suggest the need for an alternative method or alternative primers for non-{B} strains that were not sequenced successfully using the {V}iro{S}eq {HIV}-1 {G}enotyping {S}ystem v2.0.}, keywords = {{V}iro{S}eq {HIV}-1 {G}enotyping {S}ystem v2.0 ; {P}erformance ; {S}equencing primers ; {S}enegal ; {SENEGAL}}, booktitle = {}, journal = {{J}ournal of {V}irological {M}ethods}, volume = {188}, numero = {1-2}, pages = {97--103}, ISSN = {0166-0934}, year = {2013}, DOI = {10.1016/j.jviromet.2012.11.044}, URL = {https://www.documentation.ird.fr/hor/fdi:010060786}, }
